OT-Knocking noise in '99 F150

This is in my '99 F-150 with 50,500 miles & 4.6L engine. It is a standard transmission and when ever I shift from 2 through 5 right after the clutch is fully engaged and I am getting into the gas again, it knocks or chatters for a moment (almost sounds dieselish) and then doesn’t do it during regular driving. It will also do it if I am driving in 4th, 32-35MPH and 1200-1300 RPM, and I let off the gas, coast for second or two, and then press it again. Not flooring it, just maintaining speed. Getting started on a hill, getting started with a 1500lb trailer, slowly pulling over a curb, etc. it will also knock/chatter. Is this noise telling me that the engine is lugging? Should I change my driving habits? I usually go up to 1800-2000 RPM and then shift down to the 1200-1300 RPM range. Any suggestions as this is really starting to annoy me. Thanks for any help
