There are two holes in the bottom of the gear case and someone put in cotter keys and they leak oil on the floor. Can I close or weld shut those holes?

As Jim has said. The hole and cotter pin is the way it was manufactured. The oil you see is really leaking from either the transmission or the engine.

Do not close this hole off as the oil must not collect within the tractor.

This "Gear case" space (between the transmission and the engine/flywheel/clutch) should normally have no oil. If there is oil there, it is leaking through from the input shaft of the transmission or from the rear mainseal of the engine. The cotter key is a standard method of keeping this hole from becoming clogged so that it will drip if you have a leak. If you closed it, the oil would collect in the space and eventually damage the clutch (and fill the starter with oil). You should not plug this hole. If you don't like the leak you will have to make some repairs... JIm
