Case 680B Engine Trouble

Over the last couple of weeks I have noticed that a couple of times a day it appeared a cylinder was cutting out on me for a few seconds. By the time a noticed it, it usually cleared and I though nothing of it. Well, unfortunately the other day I was not paying attention and I run the machine just about out of fuel, to the point that I lost maybe two cylinders. I refueled and she started right back up and I thought nothing of it for about the first 20 minutes. Then my cutting out problem got worse to the point she stalled and would not start. I figured that I had sucked some crap out of the tank and clogged the fuel filters so I went ahead and replaced the primary & secondary but was not able to locate the other filter. I bleed the filters in as recommend and cranked her over and she started up just fine. Well, just fine for a 69'. She ran like a champ for about 40 minutes and then the cylinders started cutting out again to the point that she stalled. At this point I was stuck in the road so I unscrewed the primer pump and pumped it a dozen times. Cranked her over and she started up. However, when I put her under a load she began cutting out again. When this problem occurs I usually hold the throttle wide open and do not get excessive black smoke so this leads me to believe that it is a fuel problem and not an engine problem. If I let her sit over night she starts up fine. Any advice on where to begin would be greatly appreciated. I have not bleed the injectors and based on some of the other messages may start there. I have a case 680-B and had the Injection Pump Rebuilt and want to know what the timing(BTDC)is. Thanks Ben
