I Am still tinkering with the old 900 which I brought back from the dead. (salvage yard) I have installed a clutch and unstuck two valves, and the old boy is running pretty good. It still blows a little fuel out the pipe when it is cold but this stops after the engine gets warmed up. My question is, How should it sound when it is running exactly right. It will idle down to almost nothing and run so smooth you can barely hear it but when you reve it up to about 1600 rpm, it don't sound exactly right to me. Just a slight little putting sound. Someone told me this is the way they sound. I have never heard another one run since mine is the only one probably within 250 miles of me. There is no vibration but I get the feeling it should run a bit smoother. I know it is hard to describe the sound of a good running 900 engine but what should it sound like? I have a 400 diesel that runs as smooth as an old singer sewing machine and I guess I am trying to compare the 4 and 6 cylinder which may be like apples and oranges.

Get a Temp sensor gun and check the exhaust manifold temp close to the head on all cylinder when running and compare. If one is lower check compression and the add air to the low ones while holding crank at TDC for that cylinder to see what is leaking.

The 6 cyl should run smoother than the 4. I wonder if the noise you hear is a valve leaking. When you crank with the starter does it crank smooth, or does it speed up a little when one cyl. goes over tdc?

I own a case 900 and it runs great.
1,check all the valves .012 COLD! Int.& Exh.
2,check that valves move the same,,(dial indicater)
3,oil level 14 quarts (including filter)
4,under load you should just barely see smoke
5,sound you hear is the Exh.from the front half running into the back half of the manifold they have a collector that bolts the two together to form the single outlet, sounds good to me.
