3000 SOS Noises.........Cavitation?

I have a 3000 SOS which is a honey of a tractor except the sos is kinda goofy. For the first minute of operation it doesnt have an inching pedal, then as it warms up the inching pedal works. Once in a while it seems as if the clutch packs haven't engaged fully, and additional RPM is needed to cause reverse to engage( pretty jerkily too).
My question right now is the noise the thing makes.. It sounds like a power steering pump going dry. Changing gears will sometimes quiet it down, and dropping rpm will also stop the noise completely. Do SOS's normally operate this noisily?
I have changed fluid and filter and cleaned the screen tube thing. It originally had 5 gallons too much fluid in it. Also the PTO cable, while appearing new, will not move at all. ( No ground speed PTO on this one, just the 540/1000 lever on the side.)

Ford came out with a baffle of some sort back in '67 to help reduce the pump aeration noises. This baffle basically went around the pump inlet screen. I'm looking at the article now advising owners with the noise complaint that this screen could be installed on earlier units to curb this noise. Two problems you face here though with this idea. #1) you can't get this baffle anymore unless you find a used one somewhere, and #2) you pretty much have to disassemble the entire trans to install the thing. Also, the article noted that the noise could still persit even with the new baffle until the oil warmed up.
