I'm new at diesels and don't know where on the injector pump to adjust the timing. Can someone point me in the right direction?

Unlikely to be spill timimg - more likely injectors. Taken them to a service centre & get them checked - you need special equipment to do this.

Not being rude or anything but you say you are new to diesels and need to adjust the timing.

Why?

The diesel engine is not like a petrol and the timing is set by the manufacturer and to vary it from that setting is to ask for trouble. If you have a timing problem it will usually show up in either black or white smoke but there can be many other causes too.

The timing is adjusted by setting the engine at 19 degrees in the window on the rear plate under the starter then either, remove the plate on the rear of the pump, place a pointer in the grove on the shaft and see if it lines up with a mark on the front housing or drain the radiator and remove the bottom hose, remove the front plate check that the marks on the drive gears line up exactly. If they do not, slacken the three bolts on the pump drive and move the pump until they do. This is the sequence for the Minimec pump.

Thanks. The engine exhaust has black smoke. It misses and fires out the exhaust stack at higher rpm. I was told by a diesel machanic I go to church with to remove the intake hose from the manifold to make sure no air blockage. It ran the same, so he said the timing was off. I hadn"t had a chance to talk to him since checking the air intake to ask him where the adjustment is. I found this site and decided to post the question.

Mabey it's time to have your friend from church over for a visit. He might pick up on the problem real quick.
If it were me, I don't think I'd worry too much about the timing. It shouldn't have changed, and if it did, I doubt it would cause what you're describing. As the other fellows have said, black smoke could be from turning the pump up, or from faulty injectors. However, one other thing you said irks me. You suggested that it's backfiring through the exhaust? If that was the case, I would be looking at bad exhaust valves. This will also lead to a loss of compression, hard starting, white smoke at startup, and probably black smoke as well. Anyhow, that's just a thought... This may just be bad injectors.

Missing and black smoke can be lots of things. The air intake check was a good 'first' step. Unfortunately, the next steps aren't as easy for someone with no diesel experience. Could be a bad / plugged injector causing a miss, could very well be injector timing.. or plain bad injector pump.

Though this won't get you to far.. if you wanted to try to see if the miss was isolated to a single cyl, you could crack the fuel line at each cyl, one by one to see if the miss modulates.. etc. however as i said... injector / pump problems are best decided by a rebuilder with the equipment to do pop off tests and other such diagnostics.

In the end.. might be just as easy to get the tractor carted to a mechanic, caus if you do pull the injector pump off.. you will then have to get it set back to the engine time.

Looking at the pump - it doesn't seem to match what Majorman described. The only name on the pump is "Simms" and it appears to be held on with 4 bolts. Is this a non-stock arrangement?

All 5000's had Simms in line pumps. Some had a Simms/CAV rotary held on by three bolts. Your pump should be bolted up to the rear face of the timing cover with four bolts.

Black smoke can be air or injectors as others have advised but it could also be that someone has tried to adjust the fuel delivery on the pump to get more power.

My few pages of info i have collected on 5000's ( in search of a 5000 myself ) do not mention make of the injection pump.. however.. the last 5000 I went to 'smell' did look like it had a simms pump on it.. ( leaked alot too! )..
