4000 Diesel Missing Intermittently

My '63 4000 diesel (4 cyl.) begins missing at operating temperature, 190-200 degrees, under load. It sounds like 1 cylinder missing and chokes black smoke from the exhaust. I shut down the engine and fire it back up and it stops missing, until I put it under heavy load again. It has a new fuel filter. RPM does not seem to matter but it is more noticable at high RPM.
Any ideas on what's going on or troubleshooting steps will be appreciated.

Black smoke usually indicates not enough air. Try disconnecting the air cleaner temporarily and see if that cures the problem. Sometimes those oil bath air cleaners look clean but they're not really.

I have just cleaned the air filter (about 2 weeks ago). I will check it again. And, I didn't think it was related before, but I also noticed, when the missing began, a hissing at the air cleaner. It seemed to be between the bowl where the oil is and the housing. I loosened the clamp, twisted the oil bowl and tightened it up. The hissing stopped for a while but came back. I adjusted it again and it stopped. The last couple of times the missing has occurred I have not been able to hear any hissing from the air filter.

As a test, run it for a few minutes with the air cleaner completely disconnected from the manifold, preferably right after it starts acting up. Do this in non-dusty conditions obviously.

It seems to be the air filter. I removed the oil cup when the engine was missing and it ran better. Upon further investigation, I found a small screen that appears to fit over the intake pipe and it was clogged. I cleaned it out good and replaced it. I ran the tractor again, in high dust conditions (no rain in Va. for a while) and it started missing. I disassembled the air cleaner again and that screen, while not as clogged as before, appeared to be clogged again. This screen seems useles as it catches the dust before it gets to the oil. I realize that should be a good thing but it clogs pretty quickly. I though the oil made screens unnecessary.
Can anyone give any insight on air filter maintanance? I have not found a single word on it in my aftermarket Service Manual.
