My 8000 ford with about 3000 hours was recently split for transmission work.Replaced the pump while we were into it and also rebuilt the brakes. The gear detents seem to be off 1 click so 3rd is where 4th is supposed to be.I think the timing is off,but the linkage may be to blame.I have the IT and good ford manual to refer to.Most obvious thing wrong is big problems trying to get into reverse, won't fully engage.

On the side of the transmission there is a splined shaft that stickes out with a cast arm that clamps to it. It is off by one or two positions. It it was repaired at a dealer have them fix it. That is something that should have been caught before leaving any shop.

Sounds like the timing a tooth off between camplate and shiter arm, I could be wrong been 31 years since I had one off.

The linkage rods have adjustable ends to align the shifter with the gears.Start with reverse and align it to engage properly. Then work your way up from 1st through 4th aligning each one as you go.These tractors had a lot of linkage and wear was common.A little time and a lot of patience will go a long way towards solving your problem.Make sure each gear engages completely or it will wear the coupler teeth off and you will soon be tearing the tranny apart.Good luck.
