I rebuilt the engine in my super major diesel some time ago.Since then there is a vibration from the engine at half throttle and up.does the flywheel have to be put on in a certain position.I remember having problems getting one of the flywheel bolts started although it did go in.Any advice would be appriciated..

The flywheel has two dowels, one is larger than the other. The timing marks are also on the flywheel so it is mearly impossible to get them wrong. The holes are equally spaced so if someone has removed the dowels it is possible. It is unlikely that even if the flywheel is wrongly positioned that this would be the cause of the vibration. It is balanced and the only reason to get it set in one place is the timing marks.

Usually they take and make one bolthole a little off center so that the flywheel only goes on one way. because the flywheel balances the engine.
If you had to force a bolt, most likely the flywheel is not on correctly.
