My A did that once, it was the clutch disk having cracked and gone warped.

Plus, if you've had it apart, make sure both flywheel and clutch disk's hub markings match the punches on the crankshaft, or it'll shake BAD.

Joe, what kind of vibration? What engine speed? In all gears? Does it happen sitting still? Hot/cold etc? Does engine run ok or have a matching miss? Clutch engaged/dis-engaged? Has it been apart lately?
~We will need more information to help you.

Joe, does it have a miss to go with the vibration? If so repair that first, if not & you haven't had anything apart & it hasn't always had the vibration check for loose main bearings.
~If the vibration has always been there check for the flywheel to crank marks lined up & the clutch driver to crank lined up as well as the end play on the crankshaft.
~If the vibration is more of a bounce then check the tire pressure & for loose wheel bearings as that will allow the tractor to bounce with engine firing pulses.
