H valve timing

Reassembleing a 41 H and having trouble timing the valves. The marks on the crank and cam gears are in mesh but the LH exhaust mark on flywheel does not aling with mark on crakncase when exhaust valve opens ( the mark is at twelve o'clock instead of three o'clock). Before I go through everything involved with retiming it (according to shop manual), can anyone tell me why these marks are inaccurate. The only thing I thought of was that during a earlier rebuild someone took the gear off the cam shaft and did not replace it in the right position. Any other thoughts or suggestions.
Thanks

Joe, first make sure your flywheel is aligned with the crankshaft (the two "V" marks). Then, since you are certain the cam and crank gears are aligned, we can eliminate that possibility. Next, the cam and cam gear. Seems unlikely that the cam gear is not aligned with the cam. I think the cam and gear splines are kinda coarse, like about six splines each. This means the cam was out of time with its gear, it would have to be a multiple of 60 degrees out of time, or a multiple of 120 crankshaft degrees out of time. You said your difference is only 90 crankshaft degrees (three o'clock to twelve o'clock). Also, keep in mind the exhaust opening mark on the flywheel is positioned so the #1 exhaust is just starting to open, or when the clearance has just been eliminated on the rocker arm for that valve (assuming the tappets were adjusted properly). I'm gonna bet on the flywheel/crankshaft thing. Please post back about what you find.

The flywheel was the first thing I checked. I ignored the cam and crank gear marks and timed the valves by flywheel and crankcase marks (this was a chore). I was concerned that the governor gear and cam gear marks would be bogus as well, but when I aligned them the mag was in perfect time. So after a days work the valves and mag are finally in time. I am still curious why the crank and cam gear marks were inaccurate. Are these factory marks or did someone mark them wrong during an earlier rebuild. When I first got the tractor I could not get the mag timed properly because of the timing problems. All is well. This is a great little tractor.

Joe, it sounds like someone earlier must have marked them with his own arrangement. I can't remember the exact type of marking on the cam and crank gears, but I do remember some of mine were very light and subtle, and a little hard to find. Good to hear you got it figured out. It's also good I didn't bet any real money on the flywheel alignment guess!
