I'm not sure I understand exactly what you mean but here goes. When your govenor is on the tractor your throotle linkage is on top and your carb linkage is going to be in the position close to the carb I think thats what you mean by up and down.

I have two U's. On one of them, the throttle linkage comes up through the bottom of the governor arm. On the other tractor, the throttle linkage goes in through the top. On this tractor the throttle linkage will sometimes bump up against the drain plug on the carb and block the throttle from opening up. Did MM switch this for some models? Or do I have the wrong linage from the throttle lever to the governor installed?

Do both of them have the same intake if the intake is different on the one that is hitting it probably has been replaced with anewer intake you then need to alter the linkage. You might also have a different or later govenor installed. Either way you'll need to work on your linkage to correct the problem.
