What do I use to fill in rusted out places on sheet metal? Any advice is greatly appreciated.

It's not as important what you use as how it's used. If both sides of the hole is cleaned of rust and sealed, the patch will last a long time. If only the outside is patched or filled. It'll bubble faster than you can sell it.

You need to first cut out the rust back to good solid metal and weld in a new section , grind your welds flat and then any name brand filler will work to smooth it out. Any lesser method won't last very long on a viberating tractor's sheet metal parts.
