Today as I was working on my gas filter. I notice that from it dripping a day or two. That the paint on the transmission which is the same at the engine and all. Was peeling up like I had used paint remove on it. Why did this happen to the paint? Any way to prevent this from happening after I paint the whole tractor soon??

The short answer is no. Keep the gas off of it. It will cause less damage as the paint cures, but will likely always cause some if it attacks the same paint over a period of time. It will damage any newly applied paint, no matter what the paint is.

if you are using an alkyd or modifyed alkyd paint, gasoline will dissolve it. tisco, farm and fleet, tcs paints are alkyd, the dealer paints are usually modifyed alkyd enamels. an automotive urethane will be more resistant to fuel.
