There are several different materials and practices used to fill pits. I use std body fillers. Depending on how deep the pits are I may start out with a coat just as it comes from the can followed by another coat or two thinned with fiberglass resin then finish up with primer surfacers. Between each coat of filler you sand with hard backing until the high spots in the metal show. Perhaps others will chime in with some of the more modern techniques and materials but more important than which material use choose to use is the prepwork before you start filling. You have to remove, or kill the rust in the bottoms of the pits. As I have found that heavy sandblasting that will remove the rust in the pits will warp the sheetmetal so I sandblast lightly followed by muratic acid to remove the rust in the bottom of the pits followed by an epoxy primer. All filling is done over the primer. I have no experiance with rust killing products.

NAPA makes a thick primer called GLAZING PUDDY works well for pits that would take very long to fill with primer. i like it works well. not cheep but advanced auto parts has a good deal on it.
