I am painting a John Deere 50. I have used a wire wheel on a drill to remove all of the old paint that will come loose, however it is not down to bare metal in very many places. I am using John Deere paint (ag green) and reading the instrutions it says you don't need to use primer. What is the advantage if any to using primer in this case?

Mike is correct, but he is talking about primer surfacer. I don't believe any manufacturer's claim that primer is not necessary. If you use Epoxy primer as the first coat, you will get better adhesion to the metal, and it forms a good base for the primer-surfacer that Mike mentions, as epoxy is not sandable. You only need the surfacer on the sheet metal. Also, there are much better paints than the JD paint you are referring to.

ADVANTAGES OF PRIMER 1.FILLS IN DEFECTS 2.EASIER TO GET SMOOTH PAINT FINISH 3.CAN BE SANDED FOR BETTER FINISH
