what is the max thickness bondo should be.. also can it be applied over paint or should it only be applied to bare metal.

Depends on who you talk to. In my opinion, bondo should be used for small imperfections only, in other words to cover the work you have done pounding out dents, etc. I try to keep mine to 1/16 inch, not saying I always do, but the thinner the better. If thick, it will eventually crack. It should not be applied over paint, and should be used over bare metal sanded with 80 grit or coarser. Some people like to sand then use epoxy primer, apply bondo, sand smooth then apply more epoxy primer. I don't do it that way because I prefer to do all the primering at once, but certainly don't object to people that do. Also the bondo will have pinholes in it that can be fixed with putty.

If you are just fixing small dings, I would spend a little more money and go with the evercoat ez sand. When mixed it is a green color. It is light weight and sands so must better than bondo. Local parts stores sell it, and for a primer I go with the Transtar ez sand, it is a high build pimer and when blocked fills many sand scracthes and pin holes. Body work and prep is 90% of a paint job so you should take the time to do it right.
