I have been using a needle scaler to remove old paint and rust from an engine block, frame, and transmission case. It really seems to do a nice job without the mess of paint remover. Occasionally I run into spot where 100% of the paint doesn't seem to want to come off. Would it be a safe bet to assume I could paint over this and the remaining rust that is in cast? Would additional prep be needed?

There are always places where 100% of the paint doesn't come off regardless of what you do, but a needle scaler will come closer than anything to getting it in the nooks and crannies, that's where I use it, not on the whole tractor. I probably get 99.5% of the paint off. If the scaler won't take it off, it's stuck good enough so that it shouldn't be a problem. If it's rust, touch it up with a rust preventative such as Picklex 20.
