John Deere E Engine Timing

My name is Larry Hunter, I have an old John Deere “E” engine, S/N. 347279. I purchased it at the Ottawa, Kansas Power of the Past engine and tractor show. I have been trying to get it to run smoother than it does. I have seen many running engines and this one is kind of rough and sometimes backfires out the muffler. I have been unable to get much information on the timing of the engine and where the marks should be on the gearing at certain points. Do they all line up at a certain time? The magneto does fire and it does run. I just need some help in getting it right. I can start from scratch and work up to the final timing if need be. Any help would be greatly appreciated.

I also need to know some details on the main crankshaft bearings. They have a flange on them and the bearing on one side had the flange to the flywheel and the other one was to the inside of the crankcase.
