Common to have water in the tranny. The shifter lever is not sealed and water can get in there, or it can be just due to condensation over years and years. Just let it drain for a day or two and then put in new oil. Be sure to take out the front drain plug under the belly of the tractor at the front of the transmission so that part can drain. Also drain the belt pulley housing by taking loose the bolts on the pulley flange and sliding the pulley shaft assembly out a little. Likely there will be water there. When you refill, put about a quart of oil in through the fill on the pulley houseing to fill that reservoir. There is an overflow from the pulley housing back to the transmission, but no drain, so water tends to accumulate up there and if left, it will ruin the pulley shaft bearings. The M transmission holds 13 gallons. Fill until oil comes out the level plug on the left front of the transmission in front of the clutch pedal. It's about the level of the axle.
