Well there is three of us saying the same method so you can decide. Going through the PTO will save A LOT of paint and is easier. Just stop and think how much will have to be removed to get that tranny deck off, LOTS. I know what you are going through, just after I got my 400 painted I ended up having to split it down to put a new TA seal in, instead of taking the time to do it when I had it split to replace the clutch. Also ended up putting a new axle seal in that I didn't bother to put in before. Live and learn I guess.
