As much as some people would like to do it, turning Afghanistan into a glow-in-the-dark smoking nuclear crater would start World War III, so that's a no-go. That being said, the first thing I would do is revoke that STUPID presidential executive order banning federal government participation in assassinations of foreigners. Let's cut the heads off the snakes before they bite! Prevention is a lot easier than retaliation, no? Better intelligence-gathering is a must, with the insertion of sympathetic foreign nationals into terrorist groups. Satellites are great, but they only tell so much. Human intelligence gathering can get more than a satellite, and if an assassination is in the cards, it can be done then and there without risk to American lives. Military retaliation is also required; this falls in with the intelligence point, and the retaliation must occur as soon as terrorist participation is confirmed and sites are identified. Attack these people and force them underground, if you can't kill them outright; make the attacks ceaseless. Punish them and make them cry uncle. Radical Islamic fundamentalism must be wiped off the planet; they want to kill everyone who doesn't agree with them. Of course, I don't have the knowledge or experience of our leaders, so what I've just said may be off base - but that's what I think.
