My experience is it takes a couple of times changing the hyd oil to get all water out. I changed a JD 2840 w/loader 3 times before it looked clear not milky and I took every drain plug out, swabbed what I could out of the trans housing with a rag on a wire, pulled the tractor onto and back off an incline with another tractor, took the PTO cover plate off and swabbed, drained the loaders cylinders at the hose. I didn't change it 3 times in a row, about every 6 months but that is what it took....and find out where the water is coming in! On the JD it was thru the rotted tranny stick boots. Good luck.
