Battery hookup in a International Harvester 3514

We inherited an IH 3514 which is a loader & backoe. It currently has NO batteries in it. The manual refer's to ONE 12 volt battery, but this tractor has places for TWO! We see one cable runs from one battery compartment to another. One cable runs to the frame, one cable runs to the electronics (starter? generator??) We found the two batteries for this in a barn (apparently Dad had these out of the tractor when he died). When we connected the batteries as a negative ground, we got sparks when we made the last battery connection. At this point, I decided to come to the web for help! Is this a positive ground system? -or- does that sparking indicate other problems? Thanks for your help
