Had a similar problem with my wife's '90 Ford Bronco II. Battery would go dead on occasion. Had just installed a rebuilt alternator. Took a lot of head scratching, and experimentation, but I finally traced it down to a series of defective voltage regulators in the alternators. Fortunately, by friend runs the rebuild shop, and he supplied several, before the problem was solved. What was happening was that the regulator was sensing a voltage drop, in the system, after the motor was off - for instance when a door was opened, and the dome light came on. That caused the alternator field to switch on, and run the battery down. That isn't supposed to happen when the ignition switch is off. Clue here is that the alternator would become warm after a short time. Finally went over and dug out the old regulator out of his junk pail, and it's still working well - two years later!
