Well, running the pump without fluid probably did mess it up pretty good. Like others have said, it probably took out the front seal and started dumping hydraulic fluid into the crankcase. Anytime a pump gets that hot, it does damage to the bearings and the internal gears. The rear main seal on these tractors are designed to keep oil that is splashed up there from dripping out. They were not designed to be submerged themselves. When the level got too high, it just pushed past the seal and leaked out of the clutch housing. Now for the hydraulic system: So if there is no line to the reservoir, how do you add hydraulic fluid to the system? If the tubes were capped directly from the pump, the fluid cannot go anywhere, so the fluid will continue to circulate within the pump and the flow rate at the pump exit will be zero. Running it for a short time this way isn't bad, but it will heat up and it will put a heavy load on the motor. It should not be operated like this for very long, as it is not good for any pump to be pumping a static or non-moving fluid.
