See my response to your original post. The dowels go in AFTER the cap is installed. The service manual shows a special tool to align the holes when you install the cap BEFORE you put in the dowels. You can improvise one as I did. The rubber ones really aren't "alignment" dowels, but are seals to prevent leaks. But, I have not yet started the engine. I can only assume that it is correct -- I don't expect it to blow up!
