The T/A can be left in the tractor, in direct drive mode with no harm done. Some people put in eliminator kits, which just replace the T/A gearset with a straight shaft. I don't know why you'd even bother with it really. That's a lot of work to take a T/A out of a tractor. If you've gone that far, you might as well as replace the bad unit with a good one.
