Hydraulic filter/fluid for 560 Farmall

Okay, I have two questions really. One: I am about to change the Hydraul. filter on the Farmall 560 cause it hasn't been changed in years and has a little whine. I was wondering how much fluid I would lose by opening the cover up on the side. Second: I was checking my fluids the other day to see if any water was in the rear. I let it set for 3 weeks not running it and I pulled the plug under the diff. Friday and only golden/greenish fluid came out with no evidence of water...thankfully. I tightened the plug used it for about an hour bushhogging and decided I would check the PTO fluid level just for kicks. The PTO fluid that came out was very black and really needs changing. Can I drain the pto without the entire 16 gallons gushing out and replace with the 2 qts. that the manual says? I was thinking it was shared but couldn't figure out why some would be black and some would look clean. Maybe there is a petition between the rearend and the pto unit. Can someone please answer and possibly explain and educate me. (I have the PTO type where you pull the lever back to engage) thanks and sorry the post is so long...
