You seem to be doing it right -- I just did this by myself a couple of weeks ago, probably took a couple of hours. I have an engine hoist, which is indespensible for heavy items. Be sure tractor is in neutral (be sure it will roll back and forth). You can lower the cover with the hoist very carefully and still get a screw driver in there to move the gears slightly until they line up -- just takes time.
