Neill, From what you describe heat is the cause. An exhaust valve or valves is sticking open, and letting the combustion flame out into the exhaust. When the valve and valve guide expands with heat, it's getting stuck. If it were timing, you'd expect the flames to show up much sooner than after an hour or so of running. If you don't want to restort to wrenches, that leaves only liquid fixes. Might try Marvel Mystery Oil -- or any top end lube you find at WalMart, Pep Boys, etc. Also, get a cooling system flush and refill to make sure water is circulating well through in the water jacket around the head. Even cleaning out the junk in the radiator itself with a hose might help -- anything to make it run cooler. If it's been doing this for a while, you're probably going to have some burned exhaust valves -- so eventually someone is going to need to let the tractor feel the touch of a wrench.
