The battery was probably installed correctly. With 12 volts, you generally run negative ground. What probably happened is the conversion was made, but the ammeter connections were not reversed. With it wired that way, it didn't hurt anything, but your ammeter readings were confusing. If I were you, I would install the battery with negative ground, repolarize the generator, and reverse all ammeter leads. Things should work fine after that. Oh, I hope you have a generator - not an alternator - if you have an alternator, changing the battery polarity like that will damage the alternator. You might want to check the coil too - if you are running a negative ground, you would want the "pos" terminal tied to the ignition source wire. As Red said, the polarity doesn't usually matter - but a purist would generally want a negative ground with a 12 volt installation.
