Doug - I'm also in upstate NY. Here's how I do it: Get a bottle of diesel fuel conditioner (Technol, Penray, Fleetguard, etc.) Add enough to the tank to treat a tankful, then fill the tank with FRESH diesel to mix it up. Now run the motor a few minutes to distribute the treated fuel throughout the system. Drain the water trap after you shut it down - you should be set for the winter.
