charging clarification

The guy at NAPA told me that a charging system, whether it is a car,tractor or anything does not replenish a battery .An alt. or gen. only "maintain" the battery.If this is the case then how come I can hand crank my cub if the battery is dead, run it to "charge" the battery and then it will start just fine. It seems to me that the generator is doing a little more than just maintaining the battery or it would be dead all the time.??????
