are you just checking for spark across the safety gap, or thru a plug wire? one possible reason is that with the cover on the mag, the shortest gap is not the safety gap, but rather to the top cover. If for some reason this happens, you may have the spark jumping from the leadout to the top of the case, thus not giving you a spark anywhere..
