You should probably use something with some cleaning action to it, like Prestone cooling system cleaner. Some people use a solution of muriatic acid. Others use a little bit of dishwashing soap in water, run the engine 'till hot, drain, and repeat until the water is clean. Still others use washing soda in water. Do a search of the archives on this site and you'll find all kinds of help.

Incorrect timing can also cause an engine to run hot, as your first post suggested. You might want to check that first.

The only other thing I can think of is maybe your thermostat isn't opening all the way ... sometimes you'll get a bad thermostat, even though it's new.
