Yup, removing those pans is the only way to drain the final drives. You can make yourself a cork gasket or they are available from Case/IH for just a few bucks. Fill to the level of that large plug in the side of the final drive casting. And yes, I would believe the crud you found in your transmission. I found most of the teeth of the oil slinger gear in my B transmission, and the oil in there musta been in there for decades when I got it, never seen such awful looking foul smelling stuff.
