Jesse: Any noise such as this from clutch would be associated with clutch slipping, and you haven't mentioned that. Are you absolutely sure clutch is not slipping? If you are mowing with a bush hog I suspect any clutch problem would hit sooner than 2 hours. The next place I would look is brakes. Your tractor is a Super so disc brakes and those require cleaning from time to time. You could also have some broken springs in brakes. I wuld check those two out first as transmission noises usually don't go away.
