I think I would look to the clutch first. Does it have the normal feel when you depress it? Are you able to release the PTO clutch? Does the pedal have the proper free play? Sounds like something wrong in the clutch or pedal mechanism. You say it seems to shift OK. Trans or TA problems would be offering up more symptoms. This sounds like a worn, broken, or mis-adjusted clutch or the clutch is somehow bound up and not releasing. Mice sometimes build nests in clutch housings. You should have an inspection hole or cover there. Take a peak. Have someone depress the clutch while observing. Adjust free play as you can sometimes get a bit more out of a worn clutch.
