As others point out, water can get in through the gear shift lever opening, as there is no seal, only the dish shaped cover. Also, even if stored inside, condensation can cause water to accumulate. If tractor is cold in winter and you get a warm spell with humidity, the tractor will sweat like a cold drink glass in summer. Over years, this can cause your problem if the tractor is not worked. Working the tractor and getting the tranny hot will help keep the water from accumulating. I would not go to the trouble of pulling the transmission cover. Just change the oil, giving it a couple of days to drain to get as much out as possible.
