Probably the clutch pilot bearing is tight or has a rough spot on the shaft or bearing. Thus there is some friction there that is enough to keep the transmission spinning when you depress the clutch. If after it is in gear, you can stop the tractor and and then change gears without grinding, it's probably the pilot bearing. If not, it could be the clutch adjustment.
