If any part of the stack is still sticking up you can use a hammer and a very blunt chisel to strike the side of the pipe and collapse it inward enough so that you can start working a prying tool of some sort down between the pipe and manifold. The pipe should be quite thin if it is rusted that bad and should peel out fairly easily. Be careful that you do not damage the threads in the manifold. After you get the pipe out you may need to obtain a pipe tap of the proper size to clean out the threads, or you may luck out and be able to screw in a new pipe with no trouble.
