Tractors with IPTO have two sets of splines that much enter almost together. The transmission shaft goes into the clutch disc spline while the PTO shaft goes into spline on presure plate. Most often these shafts need a bit of a turn to line up.

With the older tractors with transmission driven PTO this was quite simple as you engaged PTO and had someone turn shaft until you felt it go in place. With IPTO you must be able to turn PTO as well as devise some way to turn transmission or engine. Like everyone else has said it must slide in easily, so you probably should look for damage by now.
