Charging problems on H

Helped my neighbor put the waterpump back on his H and when he removed the generator he let the wires hang possibly touching themselves or the engine. I asked him if he had the battery disconnected and he didn't. Mentioned that might cause problems with the charging. Well he was over today and the tractor wasn't charging. Does a person need to polarize the system and how? The tractor has the regulator mounted on the rear tank support/between clutch and brake pedals. So I removed the cover and noticed one set of windings had been hot/discolored. He said it was charging before the waterpump removal. So replace the reg or polarize it?? thanks chris
