Johann, in every case of not getting the input shafts lined up that I have ever heard, the transmission gets damaged, never the engine. You would have pushed the input shaft right out of the TA before even coming close to hurting that crankshaft. As far as the knocking noise, What exactly did you do to the engine? Did it run before you had it apart, did it knock before? Did you carefully measure the crankshaft and check your oil clearances with Plastiguage? Everything torqued to spec? Pull the oil pan first and take a look around. You can remove the bearing caps without pulling the engine. Just for the fun of it, try to retorque your bearing caps just to make sure you didn"t miss a bolt. I"ve seen someone forget to do that before, and that engine knocked. What exactly happened when you didn"t get the input shafts lined up? Did you try to force the tractor together by drawing it up with the bolts? Do you know of any transmission damage? It"s possible that noise caused by transmission damage is echoing through the clutch housing and sounding like it"s coming from the bottom of the engine.
