Johann, WHOA! STOP. I’ve never heard of machining a flywheel for getting clutch fingers “adjusted” to touch the throw-out bearing. After you bolt the pressure plate on can you move the clutch disk? Sometimes there are bolts installed between the spring backing plate and the pressure plate to compress the springs allowing for the clutch disk to float for alignment purposes. If these screws are in, the fingers will not reach out to the throw out bearing. Removing them should solve the issue. As far as adjustment, I’d have to check for sure in my shop manual for the 606, but most tractor clutches have a screw in each clutch lever (finger) to adjust it for correct height. If my above thought isn’t your problem, my first instinct is that the clutch disk you have is too thick. I would not advise shimming the plate up as they are normally designed so that they fit snug inside a ridge in the flywheel to keep them centered on the flywheel and in balance. What has changed since it was apart? New clutch, pressure plate, etc? If you post back with the changes, someone here might be able to help you figure it out.
