If your 400 diesel is not shutting off on gas side, I'd say the ignition is not being turned off. Does it have a magneto or battery ignition. If magneto, you have to ground the screw on the side of the mag to shut it off. If there is no wire to that, it is not grounding and will continue to run on gas. Also, the mag should be grounded when you are on the diesel side to stop the sparks to the plugs. That is supposed to happen by itself when you switch the change over gas to diesel lever. Perhaps the linkage that works that has been disconnected or is not working for some reaon. If battery ignition, voltage to the coil has to be shut off to stop the tractor on the gas side. I suspect though that you have a mag, for it the battery ignition was on all the time, you would for sure have a dead battery. If you are getting black smoke, that is carb running too rich, which would be controlled by the choke. If you are getting diesel fuel into the cylinders while running on gas, you will get white smoke, which is unburned diesel. One way you can check also, is does the tractor stop when you just push the speed control lever to the shut off position without pulling the switch over lever to the gas side. If it does not stop when you do that, then something may be out of adjustment in the injection system.

I've already drilled the center of the bolt out with about 7/64" drill bit the entire length of the bolt. Only one end of the bolt is visible. I tried to use an easy out but it wasn't budging and I didn't want t
