Does the cylinder have packing or o-rings? If it is packing, it will seal well for many years against scratches and dings. O-rings will not last as long but will do better than you think. JB Weld is great stuff but I would expect it to get caught under the packing creating a leak. If you think the dings and scratches are sharp edged you can polish them down with crocus cloth or very fine sandpaper without doing any damage to the surrounding rod. Until you reassemble the cylinder and find how well it works with the bad rod you probably won't believe me : )
