If I remember correctly from my boot camp days, the Chief of Naval Operations was not in the chain of command. The Secretary of the Navy (Paul Nitze at the time) was, but he was (is)only a Presidentlal appointee. The Marines work for the Commandant and the President who is the Commnder-in-Chief.

Most Marines would take umbrage at being called the Navy's army.

When you mentioned "South" not sure what you mean. With the possible exception of some of the Recon units, all Marines in country were in I Corps or attached to the embassy in Saigon.
