Here's what I'd try. take the plugs out, get a screw driver or baling wire, rotate until #1 is at TDC---at this point you'll either be on compression stroke or intake stroke---if both valves are loose, you're on compression---you're gonna use the wire to feel the piston moving.....you'll feel it as it reaches the very top....ok...set the valve clearance on #1 cylinder....now take the top off the dist. and see where the rotor is, is should be pointing to the tower on the #1 plug....now, go thru the firing order setting the valves and making sure the rotor is in sync with the engine sequence....once you've done this is should pop off, you'll need to guess as to where you want to be as far as degrees Before TDC on firing, but I'll bet you can do it by ear and be pretty darn close.... What you're describing....where the exhaust valve is closing and the intake is opening, is the period of overlap....I don't have any books here, but on semi's...Detroit Diesels in particular...this is what you do to find out where you are in the firing order...you know what cylinder is in the overlap period and then you set the cylinder thats firing. I'm thinking that probably, when #4 is in overlap, you need to set the valves on #1....this is why I say use something to feel the piston with....you'll know exactly where it is. My guess is that you've set your valves when you weren't in the correct sequence....I don't really know, but it may be close enough to run, but just not right....hope this may be of some help to you.
